If there was a debt or balance they would not close the account without both signatures, however they should have froze the account when you informed you were having difficulties.
I would add up the charges and if it comes to over the current balance then put it in your name, use the refund to clear the balance and close the account.
Regards the NR shortfall, I wouldn't bother ringing them but send off a SAR and see exactly how the £29k was paid off, if it was covered by a MIG then there is still the possibility that the insurance company will come after you.
CRA's are good for a snapshot of your finances but dont always show the full picture and any underlying issues.
It may be an idea to try and get the CCJ set aside and in the meantime save up the money to pay it off before they get a chance to re register one.
Have you spoke to a divorce solicitor about your finances through the split? Has this been to court?
