To be honest, I would not give the CEO of Harrow Council the luxury of attempting to resolve this matter. This case has revealed fees not in accordance with legislation and not permitted by legislation, an invoice for a company that has been struck from the Register of Companies, and VAT charged when it is very likely, if not, almost certain, that the company is or was not registered for VAT.
It would, in my view, be unwise to warn Harrow Council and Newlyns they are being checked up on as this would give those involved the opportunity to cover their tracks and destroy any incriminating evidence.
If it was only fee irregularities and local authority intransigence, then I would say the local MP would be the most appropriate route. However, this case has revealed far more than that and, for these reasons, I would refer the matter to HMRC, in the first instance, and let them decide what they consider is the most appropriate route and advise the OP accordingly.
